Ini terjadi jika menggunakan kartu SD lain di 3DS yang sama lalu menggabungkan isi kartu SD tersebut. Keduanya "benar", tapi 3DS hanya bisa baca satu-satu.
Harus tahu mana yang benar berisi data Anda. Cadangkan dulu semua folder ID1 untuk jaga-jaga jika salah:

Untuk tahu folder ID1 yang benar di kartu SD. Cari folder berukuran kecil untuk dihapus, folder yang lebih besar biasanya berisi data Anda. Untuk membandingkan folder mana yang lebih besar, pencet kanan dan pilih "Properties":

Sekarang, sisipkan kartu SD ke 3DS dan nyalakan. Jika data Anda tidak hilang, berarti folder ID1 di kartu SD sudah benar. Jika semuanya menghilang, balik ke folder cadangan yang dibuat tadi dan coba dengan folder lain.
